Working with prefabs problem.

I stumbled upon an issue when working with prefabs. If I have a non-prefab object in the scene and a prefab I can not for example deactivate one of them with an FSM action, because it wouldn't even let me drag a non-prefab to an FSM on a prefab object.

So I make both objects prefabs. However when I do so I actually change the prefabs, but the changes in those prefabs are not affected in the scene I have to drag and drop the newly edited prefabs again in the scene and delete the previous once, which is not the right thing both in editor and runtime.

Could you please help how to work with prefabs and the prefab changes are applied both in scene and hierarchy?
