Prefabs, overwriting local scene-settings.

Though i don't know if this is a playmaker thing or if it's a unity-specific thing so i thought i'd ask here to see if this is a known issue.

What i've got is a collection of prefabs. they all work but when i hit "Save project" (in case i'm working on the prefabs in the project folder for overall FSM changes and tinkering) it tends to overwrite all the prefabs that i have in the scene. So, say i have my camera trigger set to focus on the boss of that scene... but i want to tinker with the settings or have found a bug... if i work on it while it's in the project folder and hit "save project" when i go to the scene (and sometimes it waits until i've hit preview) it'll drop the boss from the target variable slot and go to default.

Is this something that anyone else has seen or is this just me? if it isn't me, any suggestions as to a workaround or a "best practices" kind of thing?

using Unity 4 and PlayMaker 1.5.4f3
