Methods of designing a RTS prototype with playmaker

I was thinking for awhile, how exactly can this idea become a reality. Lets say a game that is like either a 0 A.D. type of RTS or even taking elements from killzone liberation and myth 2.

What confuses me is how could this be done? With FSMs, army units, each individual soldier, objectives, or destroy every enemy npc.
